help with itunes/ipoding videos

back to topic though,,... ok, so I have a lot of fansubbed stuff in mp4 format, when I try to play it in quicktime (or itunes) the audio plays but not the video.
Now,... I can watch these files easily in VLC. But is there some way I can convert them to a quicktime/itunes compatible format (like .mov or a video-intact.mp4 ?) Apple's site is all like "buy QT pro, or convert with itunes" but I tried converting with itunes and it didn't work. and I'm not sure that QT pro would work either even if I did buy it.
I have no trouble with the .avi files, I can easily convert them into .mov with divx doctor.
I'm sure this must be an easy to fix thing.
