I was trying to work with an HP scanner (not sure what model) some weeks ago that was doing what you described. No matter what I would do in the prescan -- reselect what areas or whatever, it would either bar me from trying or would scan what it wanted.
I think I solved the problem by going into Preferences, or Options, or Settings. Something like that, and disabling all of its so-called "smart" and "automatic" features. The scanner software was being a smartass by trying to zero in on busier parts of my drawings while cutting off the details on the edge -- just disabling all of that made it behave again.
